In one of the later chapters of "The Wonderful Wizard of Oz".
(Chapter Sixteen, "The Magic Art of the Great Humbug" to be exact) the Wizard grants the Scarecrow, Tin Woodman's and Lion's wishes in ways they are quite unlike the 1939 MGM film. When he grants the Lion's wish for courage he brings the cowardly creature into a certain chamber of his palace and takes a small green bottle out of a cabinet. He pours the green bottle's contents into a green-gold dish and tells the Lion to drink it. The Lion sniffs the strange liquid and asks the Wizard how it could help. "Well," answered Oz. "if it were inside of you, it would be courage...Therefore I advise you to drink it as so as possible." To me it seemed very much like the description of Green Elixir. "Cures what Ails Ya". Anyway this is just my theory.

That could very well be the case. The green elixir seemed paralleled to me to Melena's "sin." Hence the "green as sin" often referred to throughout the book. The color green is one that is either used to symbolize life (growth, etc) or guilt of some sort. Elphaba was the guilt of Frex, and the elixir was the guilt of Melena. I don't know if the green elixir is returned to the Wizard in the book, or if it's just in the musical, but if it was it could even symbolize Dorothy's guilt for killing Nessarose.
Or I could just be over-speculating. I just wrote an essay dealing with symbolism, so it's all-too-possible.

I have read the book and it has nothing to do with the whole elphaba thing The WWOTW is just a person in this book

Did the Wizard ever find out he was Elphaba's Father...?
Yes. At the end, Elphie's broom was burned too badly to be recognized, so Dorothy takes the bottle of "Miracle Elixir" to the Wizard. When he sees it, he clutches at his heart.

I think Threefold is messing with you. The book The Wizard of Oz and Wicked are different stories. The Wizard is not the Witch's father in the book.

They mean the Wizard isn't the Witch's father in the Wizard of Oz. In the Wizard of Oz, he was just the Wizard and the Witch was the Witch. Seperate stories, yes.
Also, there was no elixer in Baum's The Wizard of Oz. In that book, the Wizard gave the Scarecrow cereal for brains and other strange cures for the other two. I think this is another Wizard of Oz book they is talking about.
